I'm fairly certain they just didn't know where to stop the show and they ended with an anime original conclusion. I re-read some comments and apparently the director skimmed through content of Volumes 6 to 9 and that the whole sci-fi crap was anime-original. The only things that are part of the light novel was the "antagonist"/"mysterious character" and the revelation that Souta's real name is Souta Bladefield (thus he's Nanami's and Hakua's brother). Because they destroyed the story,unless they remake the show or invalidate the last 3 episodes from the first season, they can't do a second season. Even though there's 16 novels so there's plenty of material for a second season.
