This is kinda confusing but this would be the general idea (or what I understood):
- Makoto asks Istaroth for help
- Istaroth takes her to the past to plant the sacred sakura (new timeline created)
- While Makoto's dying, Ei enters her consciousness
- Makoto places a part of her consciousness into the Musou isshin, so when it is used at full power, it will be activated and she can give the seed to Ei
- Have Ei plant the seed in the past so the two timelines (one with the sakura and one without) are woven together

This is the very essence as to why time travel doesn't often work in fiction.
The good old grandfather paradox.
If you travel back in time and kill your grandfather, then you won't be born. But if you weren't born, then who killed your grandfather?
The answer: Acausality. When someone travels back in time, they become detached from their past. Thus if they make alterations in the timeline, if will affect an alternative version of them, rather than affecting themselves.
