Awesome cube! I use scissors to cut stickers. It makes rounding edges easier and gives me more control. I usually put the old stickers on the new vinyl material, then cut around the old stickers. In your case I would've traced the pieces of the finished puzzle, then carefully drawn the sticker shapes within the piece borders, and used that as a template to cut the new stickers.
For modding a 4x4, I sand down the extensions before gluing them. I use masking tape to space out the pieces during the gluing process so the gaps are even. The ghost is a nice mod. I need to try and make one too. Thanks for the thingiverse files.

That looks really good! I find using scissors work quite well for making rounded corners on stickers. I tried modifying a Megaminx once with Milliput, glue, and sanding, but it became a lot more difficult than I thought and I just ended up never finishing it off.
Scissors would have been a good idea, next time. The sanding takes a long time especially with 3d printed extensions. I saw a 4x4 ai mirror cube on the twisty puzzle forum that I'm gonna try sometime. Could experiment solving it with my new puzzle from taobao with a little tape, would be a hard solve.
