Maybe when this area zero was created it was due to something like a crash like how deoxys fall from outer space
Something similar might have happened here something or maybe someone fell here and maybe like in an attempt to flee or go somewhere that thing created a space time worm here like that from sun and moon and professor sada discovered that wormhole and maybe that wormhole was very unstable at that time and because of something that happened in the other side these tera crystal started to form that somehow make this wormhole stable but also sometimes break waves of ancient Pokemon in the world and when professor sada saw this she made a system from the existing tera crystal from the surrounding into a catalyst for this wormhole that prevents it from going berserker and that things we saw on top of the time machine chamber was like a bottle cap to that catalyst that sends pokeballs through it every time wormhole reacted
So that explains how those Pokemon were there even thousands of years before the time machine was even created and maybe like those traces we saw in the cave are above the time machine that was created due to the interference of that Pokemon or something that open the wormhole
