Tyler compares the music making process to Chlorine because in small doses, Tyler needs music to help get his thoughts out and cleanse himself, but it can become overwhelming and become toxic - just as too much chlorine can
the other part here is this came in the Trench album, which was right after Blurryface when they became famous worldwide with Stressed Out, Ride, and then eventually Heathens was also released right after as a single with Suicide Squad - they took a year long hiatus where they just completely disappeared before the release of the Trench album - so "the moment is medical" and "when i leave don't save my seat, i'll be back when it's all complete" refer to this hiatus and basically saying they needed this time off to cleanse but don't worry, we're coming back when we're ready - this is also about the hiatus at the end where he talks about being sorry he forgot about us, let me catch you up to speed, etc. - he's talking about why he was gone for so long
lastly, Ned is the little character - he does show up in later music videos as well - he represents their creativity - so they are aiming to please Ned - you can see he isn't willing to take the plunge until everything is perfect - then at the end when it's back to just the little cup, he isn't impressed anymore

The creature is NED, represents Tyler’s creativity. He won’t go into the pool until it’s absolutely perfect, the correlation being, Tyler won’t complete a song until it’s as good as he can make it - everything needs to be just right.
Chlorine is good and cleansing in small doses, fatal in larger doses.
This track was also written during the cycle where they’d taken a ‘hiatus’ to work on the album ‘Trench’. I think the last section is Tyler apologising to fans for not being visible at all during that time - no social media etc. The group became huge between ‘Blurryface’ and ‘Trench’ and they struggled with their new-found popularity I think.
all this, chlorine is "code" for creativity/creation to much can lead in to a dark place but also cleansing
