if you are still playing just cause 2 i recomend you to get on vehicles and shoot around and go crazy with the grapling hook you can attach cops to ground wall or even other cars to get more chaos like in the second mission
My guess is that since the temple hideout only gets destroyed after the final mission, so the devs opted to not bother making the rubble solid, since they never intend to player to return to it.
There is also a Military Base that almost all the buildings are not solid. Which makes me hard to complete. Its a military base where you will kill a mercenary . A mission from Ular Boys. "Hire a killer to kill a killer"

There's a glitch that will sometimes make buildings not solid. I've seen it happen several times at Gunung Hutan Merah - X:7880. Y:18555.

Probably the sea level was high when the ship was there but then retreated and never came back up
