The actual official story originally when it comes to blue Bowser in the Lost levels is not that it's his brother. That became official many many years later. But originally what the issue there is is actually how different color works in Castle levels. Like typically you'd see koopas have blue shells instead of green shells for example. An incredibly famous super Mario Bros player who is one of the greatest in the world that speed running the game and has a pretty big RUclips channel named Kosmic explained that in reality it is just simply supposed to be a Bowser Sprite but because it's not at the bridge at the end of the level it's blue instead of green. If you manage to take a green shell from a koopa troopa somehow managed to take it over to the bridge at the Shell is blue throughout the level it will turn green for example when you get to the bridge. He also explained if you actually see Bowser show up but you're not quite on the bridge like he actually comes out from the right of the screen that final Bowser will actually be blue castle levels. The coloring of green is a shade of blue in other parts of the castle level prior to the bridge. That's why he's blue at that point. People just rumored that it was his brother and then Nintendo just decided to go along with it. It's especially proven that it's supposed to just be regular Bowser because when you play the super Nintendo version of the lost levels on super Mario All Stars that first Bowser at the castle is green and looks identical to the last
The blue color is also from the Japanese boxart for the original Super Mario Bros. Some old Japanese art, and the American cartoons also portrayed Bowser as green, as well. Bowser didn't have a consistent design in the 80s. (Even on the Super Mario 3 Japanese boxart he had a cape oddly.)

Many of the Mario fighters have alts derived from Mario Golf 64. Seeing as it came out before Super Smash Bros. Melee and is one of the few games where Mario and company change colors, I can buy that some of Bowser's Smash skins are based on Mario Golf.
The yellow Bowser skin is for sure my favorite in terms of just it’s visual aesthetics, but yes, I did call it the DIO skin when I was younger 😅🤣 (honestly, who didn’t?)

The green one always reminds me of the guy in my profile picture. Dye his hair gold, turn his wristbands green with golden spikes and change his shell a bit and it would be the perfect reference. Also Bowser not having alts based on Midbus and Dark Bowser is just criminal!

In The Super Mario Bros Movie, Bowser also has some bits of green on his arms. Possibly a nod to that mistake
