Here is another way to remove those little pieces of a merged lines...
Select, group and lock your new shapes right after you've create them with the shape builder tool... (group isn't really necessary, but just for clearance)
Then go to the layer panel, and select all of those layer elements.
Once you have locked your newly created shapes they would not be selected, you can simply check that at the element list by the lock icon...
So you can easily find & remove the rest of all those artifacts ;)

Hello Achraf, its really glad to watch your tutorials always. You just mentioned "if you are not good in pen tool", actually we should learn Pen Tool first , I think it is the major tool. I know some of the designer just lazy to use it, me too some time heheh :p . But inspired by professional designer like you am now trying to make every illustration with Pen Tool even to cropping photo's edges in photoshop .
