    Without knowing the protein binding site region of DNA how can we do qRT PCR because it binds only few nucleotides of a promoter.

      Chip is the process of pulldown. wheather one wants to do a sequencing or qPCR is their choice

    Is it possible in the CHIP assay to know whether it pulled down DNA or not ? if the putative transcription factor doesn't bind to DNA then there won't be any DNA to sequence .

      Ya then in chip qpcr or in chip seq we would not see any peak
