My first guess would be someone with access to Whale Probe technology, which would explain why they're able to rapidly shut down any other vessel and added to the Season 4 intro. Second guess: Section 31 and/or William Boimler, which would explain why they haven't attacked a Federation ship yet.
Right before the ship was hit three more entered the bridge and one went to join the solo one already there. My guess is that pair were working remotely, one doing some kind of physical repair or adjustment while the other monitored them and updated the computer from the bridge.

I admit I'm not clear on the specifics of the implant, but I presume that unless it is required to completely draw power from the bioelectric energy of a host, it has some small auxillary emergency power supply which it can use to activate itself from a sort of low power using sleep mode when it detects or is otherwise activated with a power source it can connect to within range. Cell Phones have an emergency call function which can be used when they are otherwise out of power, are you suggesting that 300+ years of scientific progress would be unable to improve on this in the slightest manner?
