I've done the same thing regarding using cubes and transparent round markers - which like you have, I set down on VP locations. Rules are so important in these type of games, because even the smallest rule can make a significant impact on a tactical situation, which can then lead to a strategic advantage over time. Although it can be time consuming, speaking for myself, learning how to absorb the rules and make use of them I find rather interesting. Many people might not want the extra "rules" burden, especially optional rules, but I find they can bring flavor to a game, and extra finesse to game play - but you have to remember them first! haha
