Welcome to the fiber club! EcoLink has been rock-solid for us. The only outage was caused by some jackass stealing copper and bringing down the fiber line with the power cable. It only took a few hours to restore, which was fantastic service.
Having a clear demarcation point is also handy for testing if something fails. You can easily disconnect your network from the ONT and they can loop test to the ONT to determine fault. Manyu GPON systems also have TV on a separate VPN so it is often not possible to directly connect if you have both data and tv service since they are on separate VPNs that you may not be able to get security access but which the ONT already has the required firmware to navigate and manage with the correct VPN encryption keys which most ISP's are loath to give out because it gets you a chance of infiltrating their core network via a man in the middle attack.
As far as the auto negotiate is concerned you would be auto-negotiating against the ONT and it may have that feature disabled for security reasons. Thus, it will not respond to the negotiation packets and ignore them. I know that it is that way with Bell Canada. They lock a lot of stuff down because under the right circumstances it can be exploited to access their core network or because the ONT is just a relatively dumb device that has extremely limited capabilities.

Thanks for the information. That makes sense. They don’t have TV but they do have phone so I bet it is something similar.
