They didn’t just suddenly discover the alien ship. Once Burke heard about a possible creature that he could exploit for money, then he sent word to the colony on LV-426 that there was a possibly lucrative salvage job available if someone wanted it. Newt’s parents took the job, and the rest is history. As far as nobody having discovered the ship yet, in a mere 20 years of occupation of that planet they would not have had the chance to explore very much of it at all, so it would be very unlikely that they would run across the alien ship unless it was blind luck, or unless some evil corporate dude sent them the coordinates.
