According to Black Noir cartoon flashback, the Payback team gang up on SB to get him captured as per Edgar plan is because SB has been an asshole and a tyrant to his comrades.
*SO MANY* commenters not understanding that what the sargent sees is very different from what actually happened. The supes were intentionally targeting their own soldiers to make room for the Russians and prevent witnesses. They could all easily have wiped out the "enemy" but the point was to get Soldier Boy disabled and packaged away.
This is a solid theory, except that Gunpowder was the only one that wouldn’t have gone along with the plan and this is stated by Noir talking to Edgar. Yet he is the one who probably killed the most on their side. I think they just took advantage of the fact that they killed everyone and it was a good opportunity to get rid of SB. Edgar even says he doesn’t want to know the details - he just said get it done however you can do it. I don’t think this was planned, but they realized it was a good opportunity and Gunpowder wasn’t in on the plan. The twin even screaming “Fucking stop!” also proves that this wasn’t some plan that was put in place ahead of time.

Another theory is that Mindstorm brainwashed his own team members to kill off all the resistance members that was under Grace Miller so they wouldn't have any Witnesses what happened to Soldier Boy. That way they can maintain plausible deniability saying the Russians took Soldier Boy.
