If the soul of the new Joe switched bodies after the old Joe went to his, then there's no way he could have survived that; given how the state of the body was found and how many years it has been.
It's also possible that the new Joe died while jumping into the water, and that's how the old Joe was able to get into his body. I doubt they will explain how exactly it happened, but it seems like the universe wanted Joe to have a second life with the family he always hoped for.
Mother Ing's Joe soul never transferred into Joe's old body. He died when he suicide/jumped into the river.
His body lack of soul then Joe's soul somehow entered the body of Mother Ing's Joe.
What they burned was truly Joe's old body. Ming tricks only when he said he would burned all Joe's possession to lure him back into the old house.
