Additionally, if you see in the beginning of the Into the new world performance they left a gap in the middle for Jessica and closed it up later in the performance.
And its so sad that they kicked her out months like 2 months before this performance when Jessica said that she was excited for this concert like 2 weeks before they kicked her. Sm should've mediated this more but whatever

Yes. That emotional devastating ITNW version was at the Japan concert in Dec 2014, just months after Jessica's desparture in Sept. And they stopped performing the full choreo and upbeat ITNW version from that point on, until they did it again for the 15th anniversary fan meeting concert for the Forever 1 promos.

That was like in the middle of the concert too! @ Oh! - they performed on ice because of Kim Yuna killing it at the 2010 Winter Olympics. They incorporated a lot of little movements from her 007-themed Olympic routine into the choreo for this performance. This was at Lotte World, a large indoor/outdoor theme park

It was such a difficult and confusing time for the fandom so it must have been 10x harder for them. We didn't know wtf was going on then and we still don't now. I was one year into my K-pop journey when soshi’s Tokyo Dome show was happening and Jessica’s departure hit me hard so it had been almost 3 months since she had departed GG{to answer your q; the Tokyo Dome concert happened in December of 2014 so it had been 3 months since Jessica had left}, but there was a fan taken video of them doing ITNW at Tokyo Dome, so I clicked on it and i cried. Like I love all of their concerts but The Best Live at Tokyo Dome is the hardest ones I ever watched and I hardly ever got through it because it’s so emotional. I’m going to see if i can get through it this year for the 10th anniversary of the show. They would perform that version for their 10th anniversary fanmeet concert, A Holiday to Remember, as well, as Phantiasia in Seoul. They didn’t perform the original version again untill their 15th anniversary fanmeet last year. The Genie remix version is my all time favorite version of Genie. They’ve used that version 3 times; it was the opener for their 2011 tour in Asia and it was in their setlist for “The Best Live” at Tokyo Dome. At the end of their “Oh!” Performance, I believe they were also hinting their 3rd mini album , “Hoot” at the time as well, because that had a lot of arrow movements as well.

Personally I think it's fine to react to this without being given too much context because that could also bias the reaction in a negative way. This ballad version is so impactful that even with just a little context any empathetic person can feel for the girls during this performance, at least that's how I felt while watching it for the first time. So yeah it might have been better to to react to this after being a bit more familiar with SNSD but it's also ok to do it now since this is a performance that can also make you way more attached to SNSD as a new fan.
