Here is my theory.
In the Milky Way, chronologically paralleling the Shepherd storyline, the council decides to fund a "backup plan" in case the reapers destroy everything. They create an Arcology ship which carries hundreds of each sentient species in the Galaxy, as well as archives of their history, technology, and culture. At some point after the start of the invasion, but prior to the end events of ME3, the ship is sent out to the Andromeda Galaxy using conventional engine drives. Everyone is put into hypersleep and, without the aid of a relay, begins a 1000-year journey. The event at the end of Mass Effect 3 does not reach them, as its impact was local to the Milky Way galaxy which they escaped.The game takes place soon after the arcology ship arrives and begins to explore the Andromeda Galaxy. Even though hundreds or thousands of years have passed, to the crew it feels like they went to sleep and just woke up. The racial divisions, history, politics, and even possibly the memory of some of Shepherds choices in in the Milky Way are all fresh with the crew. However, now they must colonize, explore, and meet a host of new star systems, races, and threats.
