Are your bookmarks specific to the .mxd file you are working on, or are they persistent to the application across all instances regardless the project? For instance, what if one .mxd file has many bookmarks in it and another instance doesn't but you want them in both...

bookmarks are per mxd, if you want to have same bookmarks in different mxds, just create one mxd template and use it for all you new projects.
