Well yes, up until that point he was the alpha THEN Irex became the alpha and for that the previous one had to be killed aka Owen had to die.... It just sucks that they really thought they could hide her part raptor from them specially when Owen who happens to be the raptor guy is the one who is on the field with the Raptors and with the Irex

Movie logic, I can only think of is that they were stunned by how the fucking thing was talking to the raptors. Must’ve been a real smack in the face to see them turn on you that quick. But I agree, I’m reality they would’ve been lighting it up the moment they seen it
2 years late but when Owen was talking about the plan, he said don’t engage until he gave the signal, and Owen wanted to wait till the raptors were in position and engaged on the indominus
The plan was for the Raptors to basically be the tip of the spear however it didn't work because the Irex started to communicate That's why they were waiting and then Owen realised the problem
They never turned against owen or "got a new alpha", it is because they started firing that the raptors started attacking the soliders and that is also why they never killed owen, they were looking at him waiting for his command after the communication with the indominus rex.

What I don’t understand is why they didn’t use NVGs for a Night/Spec-Ops Operation. Trillions of dollars being poured into one dinosaur, you’d think they have the top notch equipment as well for recontainment procedures. The NVGs would have especially been useful against the raptors.
The whole JP franchise can be summarized in cutting corners and greed. Those are the main reasons why almost everything happens. They probably didn't expect needing to hunt a mutant dino in the dark, so why should the "waste" the money? Give the security team some military surplus guns and call it a day.
How terrifying must that have been for the mercenaries to enter the jungle on foot knowing that not only were they going after the Indominus Rex, but now had to face of against the velociraptors In a dark jungle at night of all places. It’s so creepy and scary seeing the velociraptors hunting and killing the mercenaries in the dark jungle with the mercenaries having little to no chance. I hope Jurassic World Rebirth has a scene like this with velociraptors vrs mercenaries!!

Hell, use a standard big game cartridge such as the .416 Rigby, .425 Westley Richards, .404 Jefferey, .450 Nitro Express, .470 Nitro Express, .500 Nitro Express, and .577 Nitro Express. Some of these come with exploding penetrating tips.These guys might as well be using popguns.

This part makes no sense. It killed its sibling and like Owen said, will kill everything it comes across. But all of a sudden it is willing to communicate with raptors and is familiar with how they interact socially?! Huge fucking hole in the plot there for the sake of convenience.
Generally, I enjoyed the movie, but I gotta say turning the Raptors into lizard-shaped movie monsters from Alien is kind of a blow to suspension of disbelief - Raptors and the Indom are animals and not only would a glancing blow from a Javelin likely still fatally wound any animal ever, the assault rifles would be more than enough for Indom and the Raptors as well.
They knew the Raptors turned at this point, Command shoulda pulled them out instead proceeding further to move in after they opened Fire on the I Rex, and they shoulda waited until every civilian is off the island and then maybe radio for the Air Force to come in and take out the I Rex, but nah if they considered that option then they would’ve never figured out the T Rex Solution!
