With regards to your end comment, the Total Annihilation achievement it's just the victory condition where you destroy their HQs, not every region in the world! Found that out on my first playthrough (also with Emma) where I knocked out their structures in the world map (those pointless things actually have a point!) but when I went back to finish them off after the cutscenes the fuel cost + effects reverted to their normal non-annihilation ways.
That's interesting that it reverts once the quest is complete... I guess the idea is you can keep playing in a pseudo sandbox mode as long as you don't collect the quest reward. I definitely did get confused on the achievement criteria while filming, I'll put a note at the top of the description.

Only 2 things are certain by the end of EG2. The end of life as we know it, and the training room is having problems.
