So looking back at these older videos, I've got a suggestion for the instances when characters are standing around talking. How about making them fmv cutscenes? That way you can restrict player movement and prevent them from doing something stupid during the conversation, add some cool Fly Cam Angles, and also give players the option to skip them to get back to gameplay. You could do this as optional extra if you prefer the current setup.
That is something I have considered doing for intros and outros (midtros are a different story), only thing I would need is a good video editor that doesn't have bad quality or leave a watermark

Omg, i played this game back in 4 or 5th grade, when i broke my arm and could finnaly go home from tge hospital, i remember struggling with the mission where you are in some sort of warehouse and needed to kill moving things, it was soo hard with only my left hand...
I went ahead and decided to watch this masterpiece again

Are the new transformation animations pulled from the DS game? I've never seen them before.
The transformations aren’t pulled from anywhere, they are just the vehicle to robot mode transformation reversed

Question this mod has like a single campaign that includes both autobots and decepticons I say this because if then there are both I wonder what scenes could be used for the decepticon campaign in addition to the ones that are already in the game and I also say this because it seems that the mod makes the game look more like the movie even if it should have started with the first level of the decepticon campaign having said that still really great work (hope i explained myself and didn't say nonsense😅)

To answer your question, the mod has 2 different campaigns that follow 1 linear story loosely based off of the movie (which is why I'm using certain scenes from the film in the mod). You are correct in the first Decepticon level being the first in the story, that level chronologiclly happens before the start of the Autobot levels and you'll notice that in some levels, you'll play through the same story events you already played before but it's from a different perspective

What does the drones in most of the levels mean for what they are
The drones that show up in chapter 2 are S7 drones, the drones that show up in chapters 3 and 4 are decepticon drones

Yes, what you saw was the S7 logo. You'll see more of them in the next level

All you have to do is edit the animations file, the camera shake is tied to the floor impacts

The Decepticons don’t show up until chapter 3, the other drones are S7 drones

Yes, had to use DroneDefault_a since DroneDefault is used in A2C3 and A2C4. Personally I think the blue shield suits them
