Honestly I do agree with you for the most part, but it is a shame that some of the cooler beloved species like the Jaguar and Brazilian Tapirs can only be seen on the Amazon River Quest (I would add the Capybaras, but at least those are in the show)

Indeed, perhaps they wanted to make the exclusivity a selling point

I only go the Amazon Quest because got company letter for free unlimited ride. Like what you said I completely agree, sometimes can't see the animal and even if saw it is just a quick look through only.
I will give credit for the ride because it help the zoo to generate more income for wildlife conservation.
