Nah Zetsu didn't have the rinnegan , but i think zetsu wasn't affected because hes like an otsusuki but a weaker version since hes basically Kaguya's will embodiment. Sasuke was able to counter because of his rinnegan based Susano due to sasuke having only one eye rinnegan he would've still be affected if he didn't get a stronger susano from the rinnegan. If it was his EMS susano it would've penetrated it. The main thing for everyone who was alive is not to be caught by the light.
Uhmm about "the hierarchy of Visual genjutsu"... sorry but that's false. We've seen Itachi use Tsukiyomi on EMS Sasuke and Sasuke use Sharingan Genjutsu on MS Itachi. And if that was also the case, then Itachis whole plan about using "Kotoamatsukami" on Sasuke after he'd implant HIS eyes to gain EMS wouldn't also work, something that i believe Itachi would definitely know about. Infinite Tsukiyomi(The Rinnegan Genjutsu) not working on Sasuke simply has to do with the fact of him also possessing a Rinnegan. Sharingan or any doujutsu at the end of the day is like any other Ninja tool, it's usage depends on the user's skill.. not every Sharingan is the same as others for example take Itachi his mastery/proficieny over the Sharingan is often noted to be uncanny. Not necessarily meaning MS but his development with the Sharingans inherent abilities(kinetic vision etc,)
Like how monoshiki stab out saskue rinnigan what would happen if some other shinobi cast an infinite tsykomi would his susanoo still be immune to the infinite tyskomi light

Because when Hagaromo gave him the rinnegan, he didn't want to take away his MS sharingan abilities
