Dr. Bright is found exploring the wonders of SCP-579, when he finds the body of Dr. Wilson wearing SCP-5000, which is a non-functional mechanical suit identified within its internal schematics as an 'Absolute Exclusion Harness' designed by the SCP Foundation. SCP-5000 has some recorded logs taken by Dr. Wilson who finds himself in a universe where the SCP-Foundation declares war on humanity.

SCP-5000 is an extremely depressing tale, like nothing comedically, it’s just...sad...this universe was just...depressing...using their own resources to ruin a world they tried to help

Technically scp 5000 itself isn’t the depressing thing? Scp 5000 is the armor he used to not be seen. What’s sad is the alternate timeline, and what’s worse is the scarlet king whom is most likely the cause for this. This scp isn’t the alternate timeline.

Amazing! So basically they incorporated SCP-5000 into the plot by having it occur in an alternate during when General Kaige was still alive and The Site Director! I’m amazed at how they managed to pull this off!

Edit: I've got somethings wrong, the thing they referred to as "it" is something that was within the unconscious mind of humans. Which was so startling to the foundation that they had to believe scp-682 that humanity is disgusting thus annihilating humanity.
Presumably they lost their humanity making them like scp-682, outsiders. Because of the project they did which was called "Project Numa"

Yeah, Pietro single handedly saved the world from a reality filled with death, despair, and where both Alice and Kaige were still alive. I’m surprised Roberts was also one of the scientists killed, and I know most humanoid scps were destroyed, but not that Hooper killed Cory. Well if nothing else the Scarlet King won’t have much to destroy in that reality. A very sad yet well written scp that makes us ask ourselves...WHY?

Trickster Zyro in the end pietro decided to end his life and dr bright decided to go to another parallel universe.
Mr.Tanawat Pongsil Maybe, the GOC, Church of the Broken God and whatever other groups got wiped out either by the foundation themselves or the several scps they let loose. The serpent’s hand could have done something about it but I have no clue what they could do to stop the foundation. Also a shame they didn’t show Pietro and Bright’s conversation in that reality, though I already read about that.

Why the foundation started killing people is not from scp-682 or the scarlet king, it is something cognitive, read the conversation the wearer of the suit has with dr.bright in the original scp-5000 entry. What caused the foundation to go haywire was a "picture of eggs, trees, and religious stuff"

Theory: The scarlet king was about to escape. So the foundation had nothing to stop it and just accept the end of humanity. The foundation cut it short and just kill humanity themselves. The timeline where the foundation goes rouge is 5 years later in this timeline.
The actuall scp 5000 is about the foundation somehow becoming soulless and trying to destroy humanity

What probably happened is cory is contacted by the scarlet king or the Foundation figures out about the whole world ending in a few years and they decide to destroy humanity just to speed up the process.
