We all lie in the grey. That is why I think Ghibli studios are way better than all of Disney, no villain is evil and no hero is good. Everyone has a life to live and there are perspectives.
It's possible that Anya's mother was the originator of the mind reading abilities, and the scientists were trying to "extract" that ability from her in any way possible. They probably had Anya be born as an attempt at a living weapon, but they thought they failed because Anya kept it secret that she actually inherited her mother's powers- causing them to try whatever ended up killing her mother.

But sadly, a theory I have had for a long time is that Anya's mom is most likely dead maybe due to the extreme experiments the doctors may have put her through.
