Is there a way I can have the style automatically remove/ignore "^"? When pasting an equation from Word into InDesign it automatically adds a "^" before each superscript character. If I manually remove all of the ^ your instructions works great but would like to automatically remove if possible.

Try using the paste special option
You can also try the following: in InDesign, place the text cursor at the insertion point and choose Edit> Paste without Formatting
