This episode must be one of the most moving of the show.
But as for certain plot points that you raised, we can explain it by:
1. Song's not writing is probably because she hasn't been writing for 13 years and it seems that continually being in Mega form is slightly affecting her intelligence.
2. Emilia probably found a way to synthesize the Cure and Kipo's DNA (in the same way, as my headcanon, she synthesized the bomb nectar of the hummingbird bombs, which explains why the explosions that come from the bombs of Emilia are less powerful).
3. And finally if Kipo does not just destroy the remedy she obtained it is because it is practically a toxic waste which could affect any mutant who passes by or by consumes the vegetation which has to be absorbed the cure. Or worse, that could reach a water source and cure everyone.
