Capcom's made a mess of plenty of things but at least blame them for retcons that actually exist (3 years to 3 weeks in X5 to X6, Zero almost getting sealed MULTIPLE TIMES, X7 torpedoing the X6 to Z1 shift, Zero getting brought back at all after X1 because Inafune's Gary Stu was popular with fans...) instead of imaginary ones.
Attempting to make sense of very long running superhero comics runs into some similar issues. Some dark horse grey morality character (e.g. Two-Face, etc.) can only stay in this situation so long - after the last 5 times they indulged their evil side, it's pretty clear that they can't be trusted and should be treated like a normal villain. And even when there isn't thematic disconnects - just how many adventures are these same characters going to have, anyway? At least robots are plausibly immortal, but do life-extension drugs exist in the world of Mega Man? (Probably not, since Wily is MIA and presumably long dead in the MMX timeline, right?) Wily & Light will both be up in their years if Capcom ever makes a MM12...
I don't see how Dr. Light being naive is so unbelievable given that he had no back up plan of his own in case his Robot Masters went bad and that in every medium he still wishes to be friends with Dr. Wily. Plus Super Adventure Rockman is a great watch.
I definitely could see Light forgiving Wily at the end of 2 and just let him stay at the lab. Also, I remember the Wily scene at Light Lab in Super Adventure is actually a flashback. So Wily went to the ruin and found out about the Ra Moon meteor between 2 and 3, and then return to the ruin after at least 4.
My headcanon is that in Mega Man 1, he just convinces Mega Man that he is done with world domination, in Mega Man 2, Mega Man is just too emotionally numb to give a shit, Mega Man 3 he's assumed dead, Mega Man 4 and 5 he escapes, Mega Man 6 he's arrested, Mega Man 7 he's taken to safety by Bass & Treble, Mega Man 8, 9, and 10 he escapes, though how on Earth did he escape out the window without getting caught...? Personally, I'd go the Archie route and have Super Adventure Rockman in between 2 and 3 to explain why everyone thought Wily reformed. It would also give the Stardroids an origin story since Ra Moon created them in said comics.
When considering the events that happen in between games, I always think of the interpretation made by the MS paint masterpieces webcomic, which straight up invents the fact that Wily had a body double made up of yellow devil goop, which is what Mega Man captured at the end of Mega Man 1, and at the end of Mega Man 2, the US government (which has had a plotline of trying to get super battle robots and trying to strongarm Dr. Light into creating them) straight up just employed Dr. Wily (who also pinned all his crimes onto Enker, who went along with it because he is a robot)
"Dr. Light being a completely gullible chump" makes too much sense so it has to be the explanation, additionally, Mega Man is just a gullible as him: - in The Power Fighters, Wily calls Mega Man an hypocrite for claiming to "fight for peace for humans and robots" when he destroys his own kind, Mega Man has a moment of self-doubt which serves a distraction for Wily to walk away - in Powered Up, Mega Man just forgives Wily when he pleads for mercy as he claims to repent for his actions, even though he's obviously lying - in Mega Man 9, he falls for Wily's trap despite of Proto Man's insistence that the Dr. Light he has imprisoned is a decoy (which it is, why is Mega Man ever doubting Proto Man all of the sudden if he's a proven ally??)
In Megaman's defense, in 7 Protoman does tell him to commit arson (yes, it leads to the secret room, but Protoman still goes "you should try using scorch wheel in a forest", I also would side-eye what he tells me after that one

I'm willing to accept Dr. Light as the kinda guy who's forgiving to a fault, especially towards an old colleague like Dr. Wily (who, according to Mega Man 11, got shafted because of Light).
Dr. Light could have a mix of things....A) he's in denial, because some sources suggest they were originally colleagues, and he may have had a bit of hand with some of those robots (which explains why DLN 003 to 008 were captured, maybe Dr. Wily surreptiously put in some kind of "take-over chips" and activated them as part of his plan, by this point DLN 000 had gone AWOL, and Rock and Roll were seen as "not worth it" , because Dr. Wily had no idea that Rock could be "upgraded.") B) yes, Dr. Light is an expert in robots. But when it comes to humans, and emotions, and relations, and trust, and all that...he's utterly clueless. Which explains why he didn't see any red flags when strange things started happening during the whole Gamma incident. He accepted Wily's explanation hook, line, and sinker. Ok, maybe a combination of A and B.
Honestly while I shrugged at the loss of Archie Sonic since I never got issue 60 and had about 100 more before it "got good" I still mourn the loss of Archie MegaMan, really wish IDW could get that contract as well. Though I'd prefer it be for the Zero/ZX time period or DASH/Legends time period since those seem to be better suited for taking some story telling liberties, introducing new characters, and generally doing world building while getting deeper with the characters.
I just like to consider the Archie comics version of events canon given how much work went into making the events of the games have natural progression and meaningful story differences. I know it's not, but it's my favorite version of the canon. Shame we'll never see it continue.

That also leads well into Megaman X. Bear with me. We KNOW Megaman X is set in the future of regular Megaman, as both serieses have made explicit that Zero is Wily's final creation. This is honestly pretty unambiguous, I will ignore modern Capcom saying "nuh-uh". It was once a hotly-debated topic if Megaman X is actually Megaman or just some 'bot that looks like him. I think for lore purposes he has to be(there's one other option that makes sense, though). We know X was supposed to be the first robot capable of thinking and choosing for himself, and there were grave concerns should he tell Asimov and his three laws to get bent and start murdering. We also know that Rock is depicted as being intelligent and possessing free will, having "volunteered" to be converted into a combat robot. So clearly if X isn't THE Megaman, there's a major lore problem... unless X is actually a remodeled Protoman with a fixed power core, but I don't feel like he really matches the characterization. Now why would anyone be worried about sweet little Rock deciding to violate the first law of robotics and start killing humans? Well, turning Wily into a bowl of salsa would sure be a reason to worry Rock might not exactly be entirely three-laws-safe, and a suitably worried public might demand some extensive diagnostics be run(or a complete deactivation). Hence, the capsule. ... This was the premise of a truly awful fanfic I wrote two decades ago that is thankfully lost to the ages.

Well I learned something and that is that Dr. Light may have housed a criminal so many times whenever Wily says I AM A GOOD GUY I SWEAR and I still laugh everytime Wily escaped through a door easily in Megaman 4 lol. Personally, I'd go the Archie route and have Super Adventure Rockman in between 2 and 3 to explain why everyone thought Wily reformed. It would also give the Stardroids an origin story since Ra Moon created them in said comics.
When considering the events that happen in between games, I always think of the interpretation made by the MS paint masterpieces webcomic, which straight up invents the fact that Wily had a body double made up of yellow devil goop, which is what Mega Man captured at the end of Mega Man 1, and at the end of Mega Man 2, the US government (which has had a plotline of trying to get super battle robots and trying to strongarm Dr. Light into creating them) straight up just employed Dr. Wily (who also pinned all his crimes onto Enker, who went along with it because he is a robot)
"Dr. Light being a completely gullible chump" makes too much sense so it has to be the explanation, additionally, Mega Man is just a gullible as him:
- in The Power Fighters, Wily calls Mega Man an hypocrite for claiming to "fight for peace for humans and robots" when he destroys his own kind, Mega Man has a moment of self-doubt which serves a distraction for Wily to walk away
- in Powered Up, Mega Man just forgives Wily when he pleads for mercy as he claims to repent for his actions, even though he's obviously lying
- in Mega Man 9, he falls for Wily's trap despite of Proto Man's insistence that the Dr. Light he has imprisoned is a decoy (which it is, why is Mega Man ever doubting Proto Man all of the sudden if he's a proven ally??)
In Megaman's defense, in 7 Protoman does tell him to commit arson (yes, it leads to the secret room, but Protoman still goes "you should try using scorch wheel in a forest", I also would side-eye what he tells me after that one

You know, Wily always goes on about threatening the world with domination but at the real core of the matter Wily is just having a pissing match with Dr Light. He hardly actually threatens anything cause he has to get around Light and his blue boy first. Honestly if Light wasn't around no one could stop Wily period, those 2 are geniuses that no one in the world can match for over 1000 years.

The first Mega Man Gameboy game is actually set between Mega Man 2 and 3, so it's possible that Wily "reformed" after the events of it.

Since mega man isn't a reploid, rhus he doesn't have free will, maybe Mega man couldn't arrest him since he has not legal authority and that's why Willy could escape. MM6 been the exception since maybe there Mega was authorized by the robot association

You said that one of the strengths of the vague story is how it can be used as a creative jumping off point. I get what you mean, since I'm a huge fan of The Megas and The Protomen. Would you ever make a video on them? Do you have any other similar fan projects that you love?
I'm willing to accept Dr. Light as the kinda guy who's forgiving to a fault, especially towards an old colleague like Dr. Wily (who, according to Mega Man 11, got shafted because of Light).
Dr. Light could have a mix of things....A) he's in denial, because some sources suggest they were originally colleagues, and he may have had a bit of hand with some of those robots (which explains why DLN 003 to 008 were captured, maybe Dr. Wily surreptiously put in some kind of "take-over chips" and activated them as part of his plan, by this point DLN 000 had gone AWOL, and Rock and Roll were seen as "not worth it" , because Dr. Wily had no idea that Rock could be "upgraded.") B) yes, Dr. Light is an expert in robots. But when it comes to humans, and emotions, and relations, and trust, and all that...he's utterly clueless. Which explains why he didn't see any red flags when strange things started happening during the whole Gamma incident. He accepted Wily's explanation hook, line, and sinker. Ok, maybe a combination of A and B.
Honestly while I shrugged at the loss of Archie Sonic since I never got issue 60 and had about 100 more before it "got good" I still mourn the loss of Archie MegaMan, really wish IDW could get that contract as well. Though I'd prefer it be for the Zero/ZX time period or DASH/Legends time period since those seem to be better suited for taking some story telling liberties, introducing new characters, and generally doing world building while getting deeper with the characters.

I just like to consider the Archie comics version of events canon given how much work went into making the events of the games have natural progression and meaningful story differences. I know it's not, but it's my favorite version of the canon. Shame we'll never see it continue.
I feel like the western ending for mm7 is the cannon one. Like if it's the 7th time its happened you would also be done enough with his sh!t to ignore the laws of robotics
That also leads well into Megaman X. Bear with me.
We KNOW Megaman X is set in the future of regular Megaman, as both serieses have made explicit that Zero is Wily's final creation. This is honestly pretty unambiguous, I will ignore modern Capcom saying "nuh-uh".
It was once a hotly-debated topic if Megaman X is actually Megaman or just some 'bot that looks like him. I think for lore purposes he has to be(there's one other option that makes sense, though).
We know X was supposed to be the first robot capable of thinking and choosing for himself, and there were grave concerns should he tell Asimov and his three laws to get bent and start murdering.
We also know that Rock is depicted as being intelligent and possessing free will, having "volunteered" to be converted into a combat robot. So clearly if X isn't THE Megaman, there's a major lore problem... unless X is actually a remodeled Protoman with a fixed power core, but I don't feel like he really matches the characterization.
Now why would anyone be worried about sweet little Rock deciding to violate the first law of robotics and start killing humans? Well, turning Wily into a bowl of salsa would sure be a reason to worry Rock might not exactly be entirely three-laws-safe, and a suitably worried public might demand some extensive diagnostics be run(or a complete deactivation). Hence, the capsule.

Well I learned something and that is that Dr. Light may have housed a criminal so many times whenever Wily says I AM A GOOD GUY I SWEAR and I still laugh everytime Wily escaped through a door easily in Megaman 4 lol. At least Megaman captured Wily in 6 which kept into 7 until he escaped sooooo that is a victory.
