The third phase is unavoidable. And yes, your guess was correct. The only way to actually defeat it is to get all the crypto keys.
However, idk if this is good or bad news for you but once it's activated, your following runs will not have the 20:00 timer anymore since the boss is canonically dead. Basically endless, unless you died to the Zyrex's.
3 boss waves and at the bottom there is water and at the top there island and trees

three full upgraded drones help in letting you get back a little later.
I'm sure upgrading the drone would be very good. It's basically an everlasting turret that follows you. Also, I do think some biomes are only on the upper side of the wall and some are only down.
I love how the devs limit you to 60-ish minutes runs. Even the missile doesn't fire.
I make my way down to the bottom mining as I go, then march my upgraded spiderbro to the top for the final fight.
im guessing that error computer is where the keys go?
Hey CG, imo you should start some tycoon game serie. Maybe something like Prison Architect will fit well on you :D
you got 3 cloud layers both above and below starting area (each with different main new resource) to look for the 5 keys then can go to end of very top otherwise going to very top will make it insta phase 3 death beam; also from watching other playthroughs looks like the blueprint upgrades go to 3 or 5 levels each so happy hunting.

If you nerf rockets against the boss tho, new players are gonna straight up get crushed with no hope. Gotta give the newbs a chance to have self-esteem.
The railgun as too much spread and the other ones simply can't reach the eyes. Rockets are the only way to deal with the boss

The last speed upgrade is a big waste, but I think that's actually because they messed up the second upgrade, which should be +60% and not +80%. (so +30, +60, +90 instead of +30, +80, +90).
While that maybe it 100% is 80% + 90% +30% for 200% movement speed. You go zooming. You can tell it adds together because the armor goes from 40% + 30% +20% you're not losing durability.
i remember having the same reaction while first encountering the phase 3 boss lol

If you collect the fifth key and solving the final task in the same round in the current version (1.0.2 i think), a minor ( i guess) bug would be triggered so be cqreful with that

I got that too. It was mildly infuriating. I also didn't get the "get all keys" achievement. Any chance that they would fix this?

And no, it's not a one time scripted death, it happens every time. My best guess is that it's an Indipendence Day type of thing, shoot something in there before it shoots you
Get to the top of the wall, and the boss spawns. BUT there is a structure in the background with an interface... the interface holds the clue. (though you may die to figure things out)
3rd is not a combat boss, but a strory boss.
The world was cut in half, the wall is the flat part

sometimes to defeat something like that, you need your own type of uno reverse card, so this boss tastes how it feels to be obliterated, in case of the boss, i guess is just the "eye"? let's just say it has something to do with those keys
