Select the end vertices, then press S for scale, and press X, Y, or Z for whatever axis you're scaling on, then press 0. That should flatten the selected vertices.
I know that this video and post are old, but i struggled so much with this, that i thing i should help either way. To do the mirroring correctly you have to make sure you move the object in edit mode, like we see in the video, and just then do the mirror modifier. If you move it in object mode, the orange dot that defines the center of the object, will follow the object, but we want it to stay at the center, so we move in edit mode, because in that way the dot will not move.

Funny how we're both watching and wondering how to fix this at the same time, but what fixed it for me is turning on clipping in the mirror modifier.
