You can, it just doesn't clean as well. Typically you add a little cleaning solution to the water or use a premixed solution and it helps to break up the dirt and gunk.
I know it doesn't look like it but I had a pile of dirty q-tips when I was done. A lot of the marks on the inside were stains that couldn't come out. Not sure what those were from, but the outside was pretty badly scuffed and cleaned up ok afterwards with a lot of elbow grease.
A small untrasonic cleaner would be ideal to clean things like that controller with all its hard-to-reach places.

I just cleaned all mine and replaced the thumb-sticks

Like I said, the inside was stained from something and it wouldn't come off.
