Yeah uh this is uhhh, two videos compiled into one. I was working on another one (also short - less than 20 seconds maybe?) but I'm going to a trip for like two weeks so I couldn't have my laptop with me. Anyways enjoy. (Yeah I love the subway map very much, don't question it)

Most likely because the ones in HL:A are not fully or have minimal modifications done to their minds, and therefore aren’t complete unfeeling machines like in HL:2 which is what the combine want.

Why do they scream in pain upon death or show small signs of panic when their allies are dead? Why are they threatened with offworld relocation, if the soldiers are simply unthinking and uncaring machines? They clearly possess some level of self-awareness, and I believe the soldier behaviour in HL:A is only expanding upon this; they aren't less brainwashed.

If you pretend to be an ally and then attack, or use "dishonest" tactics in general, it then makes it a lot harder to tell whether or not fighting is still happening and makes unnecessary bloodshed more likely. If someone pretends to be on your side, and then shoots at you, how are you supposed to trust them if they offer to surrender? Or if they offer you the option to surrender? A lot of the Geneva convention is just built around stopping stuff that would make it so people can't surrender, and protecting the rights of prisoners of war. Essentially if you surrender, you're supposed to mean it and can't be faking only to get your opponent into a compromised position, and they're supposed to treat you with dignity.
That said, this actually wouldn't apply to the Combine even if they were remotely interested in the Geneva Convention, because "technically" they'd refer to Alyx as a "domestic terrorist" which means this isn't a "war." That's the thing nations all around the world do, basically if you aren't "technically" at war then none of your war crimes count. It's also why American police use tear gas despite it being a chemical weapon, because it's not a war crime if you're doing it to your own civilians.
