Sorry, I don’t know much about these engines. But when I pump fuel into a high-pressure fuel pump, once it fills up, excess fuel does run back through return line.
I don’t remember exactly so don’t take my word for it. But shaft/rack gear had 4 marks on it for each cylinder and cylinder gears had three marks, and I believe the one in the middle is the one that supposed to be aligned with the shaft mark.
how did you get the pump out of the housing if you couldn't get the nut off the rack rod? The nut on my pump is not in the inspection window

This is an air bleed valve. CC to open vent.
How about the alignment of the timing that you we’re trying to figure out?
Shaft itself has four marks, and each gear has alignment marks. When I took it apart, I left one cylinder untouched so I can use it as a reference.

How do I know the directions inside
The engine does not calm down and does not turn off, causing it to mix oil with diesel
I don’t know much about diesel engines. In my case fuel pump revs up and down and shuts the engine off.
