If you see half the biggest sites of indus valley trace the line of a river that doesn't exist. In between that and the findings by isro, the scientists have figured out the flow of the Saraswati river. In Mahabharat, the Saraswati is there but it's flow has significantly lessened than from the time of Ramayan and the Vedas, placing it firmly in the late Harappan period. Somewhere in between 1900-1300 bc.
The Saraswati was already subterranean by MB as they speak of tribes that had become so debased in the lower stretchers that Saraswati went underground so as not to have to deal with them
It had dried up for the most part by that time but it was still within living memory as Balram goes to the site of Saraswati meeting with ganga and yamuna (sangam) as one of his first stops in his pilgrimage. It is still described at the time as the mixing of three rivers instead of the two rivers that meet there today.

So naturally it will flow, halt, or merge, subterranean or whatever as time progresses. Our generation does not have a problem with dates. Its the magic is what people do not believe.
More than likely the magic part is the embellishments that got added from the time it happened to the time it was written down 1200 years later.
