The only reason she was killed was because Tywin and Cersei were bitter that Rhaegar wed Elia, instead of Cersei. At the very least, Clegane should have been punished for that crime.
She was definitely not killed solely because Tywin & Cersei were bitter over the marriage of Rhaegar & Elia. She & the children were killed because they didn't want anyone with a possible claim to the throne to be around to cause trouble. That's also why assassins were looking to kill Viserys & Danearys.
It is said that it took Jon Arryn all his diplomatic skill and wit to keep the Dornish from invading that instant when news broke about deaths of Elia's and her children. And not just house Martells, the entire nation of Dorne was up in arms as Elia was beloved by the people.

The war was shortened a lot due to the Sack of King's Landing. A siege could have taken a long time, and by then the siege of Storm's End might have been won by the Tyrells.
He had just won a war, and punishing Tywin would probably mean another war, with the allies of the Targs ready to join. Plus, Robert would look like a tyrant going to another war right after he just exterminated a royal bloodline.
He still could have got rid of tywin by appointing Tyrion has the Lord of The Rock and there was really no reason in sparing Gregor he has no political leverage it's odd Robert did marry a aTyrell if he was worried about viserys
