I watched this whole build series, and i must say your building skills are on a whole new level. Great work! BG4L
For the bio-skin, use a technique sculptures use by making a casting of the patten to make a tool. Then use a thin coat of your filling material, pressing the pattern into it with the tool.

might try putting couple of coats liquid latex on the bio-skin in an interesting spot to create a textured pad ...... Then using some of your wet filler to re -texture the sanded area ......... it is definitely annoying losing the texture to filler....... had same issue w/ original model kit when I was a kid......have been wanting to make a full rc version ever since

How about a fixed nozzle but with movable petals, sort of like a speed brake on a plane.

Cantaloupe in season? Looking at the Bioskin it reminded me of a cantaloupe rind. Maybe you make an impression using clay then use it to make a resin embossing tool.
RCSG, there is a Crackle finish paint in a rattle can that's available to buy. This would simulate the bio finish you need on the sanded parts on the joints. I would at least check the paint out online?

It should help with keeping the fins out of the thrust stream and also act as a control surface 😉
It's been a few minutes since I watched any episodes of SeaQuest but I THINK that's what the "tails" were for. Well, and to act as a speed brake by splaying all of them out as wide as possible. That would need to be a BIG model though, probably at least as large as the monster Seaview.
Nozzle needs to be a bit longer to get pass the widest part of the fins.

a leather swatch pressed onto wet bondo give the bio skin texture?
Take a silicone mold off good area then press on wet bondo area
Take tail fins off and see if turning is improved flow direction is hitting fins

Why are you "re-inventing the wheel" so to speak? Just us a RC jet drive unit for jet skis? With the number of videos on RUclips of people using them for surf boards etc... You could even find some STL files to 3D print.
Jet ski nozzles only move side to side. With a sub you also need to move up and down.
