Manufacturing of the chips designed by these companies is done by companies like Intel, Samsung and TSMC. And the companies that only design chips are called as fabless semiconductor companies.
Previously technology was limited by the amount of transistors that can fit on a chip, now it seems the limiting factor is temperature rise. It seems like the POP structure would need a fan since the SOC can not be heat sunk because the memory chip sits on top of it. As parts get smaller it gets harder to work with this stuff if you are a maker or hobbyist.

UART is the chip or IC which accepts the parallel data (from CPU Bus) and sends data serially (after adding start, stop and parity bits) to the other devices. For example when you are sending data using USB to the CPU, then to convert the received data in byte format (For CPU Bus) these UART chip is used.

some SoCs have that provision where some part of the Soc can be programmed. And some SoCs are in fact fabricated from the FPGAs.
