seriously, one of the updates was called "Advanced Gungeons and Draguns". can't get more obvious than that. there's also slimes in the shape of D20s, and the Flame Hand, a possible reference to "Burning Hands", a spell that shoots fire from your character's hands. it's also possible the Witch Pistol is a reference to Bayonetta, and in regards to Star Wars: the hegemony rifle is an obvious reference to Stormtroopers and their hilariously inaccurate aim and the fact Obi Wan tried to say otherwise in A New Hope.
The Beholster is also a reference to an enemy in D&D called the Beholder, and the Eye of the Beholster’s gun’s splash text “What a beauty!” is a reference to the phrase “Beauty is in the eye of the beholder”.

One reference I guess many miss is the "Melting Rock", which references the character Melting from Nuclear Throne, both in name and ability. It's used to cause enemy corpses to explode and even the description mentions that it was created from a "soul in agony," which is what Melting is or was.

I wasn't going to call it out, but since you talked about people bringing up obvious references in the comments, I'll do it anyway. Ice Breaker is a reference to the Destiny weapon of the same name, and the Exotic is a reference to the Gjallarhorn from that game as well.
The Sunlight Javelin works like the Valkarie from Destiny 2, and the Gunderlord Synergy between the Icebreaker and the Patriot turns the Patriot into the exotic LMG Thunderlord, which fires chain lightning rounds, generates lightning strikes, and increases its rate of fire the longer the trigger is held down.
3:02 it's actually a reference to the fact that Nintendo couldn't make 8-bit sprites of Samus crawling, so they instead made her roll up into a ball, hence the existence of the morph ball, the fact there's a post related to a 16-bit Metroid game is purely coincidental

One easter egg that is very obscure that i love is that there's a synergy with the drum clip and the heck blaster titled "doctor worm" which is based on a song by the same name by they might be giants, where the singer is named doctor worm and he's passionate about playing the drums. That attention to detail is just astonishing to me.
One of the very few references I noticed was the Luxin Cannon. In the ammonomicon entry, it says it requires a certain 'guile' to wield. This is from the Light Bringer series of books where all the main characters family name is Guile. Loved the series and always wanted to shoot Luxin bullets!
There used to be a room modifier for the chamber 4 boss Wallmonger, i can't remember the exact name of it but it was something like "Night's watch" referencing GoT, because it'd add two snipers on top of the wall like boss, so...Yeah, the night's watch basically.
Also withe the saa, if you have the item that makes bullets curve around you (can't remember it's name), you get a synergy called "pretty good", if you get that reference.
There is an enemy in the Oubliette called Poopulon. It’s Ammonomicon entry says “The Great Mighty”. It’s a reference to the Great Mighty Poo from Conker’s Bad Fur Day.
The star synergy with Polaris might also be a reference to Whimsical Star, which is something available only once you get upgraded version of Polaris that is The Spur.

I'm a bit late, but one very notable item that you missed from the Farewell to Arms update was the Gunderfury, which is a reference to the Thunderfury from World of Warcraft, and the gun uses an XP system like RPGs to level up and become stronger.
I think fightsabre is the gun form of the lightsaber as it could deflect bullets like the Jedi. Also, there's a synergy with blast helmet that looks like the training ball use by Padawan.
Two I think you missed and haven't been mentioned yet, the evolver's tag line is a reference to Tamagatchis, and the really special lute references both the book series Kingkiller Chronicles and video game Crypt of the Necrodancer.

The laser lotus and it's description of level five, pierce weapon, is a refference to the show community's protagonist pierce Hawthorne, who's always boasting about being a "level five laser lotus".
I just found the Demon Head which is a reference to the game Shadow Warrior. The Ammonomicon says Wanged which references the protagonist Lo Wang
The pilot is probably a reference to hans solo

I'm a bit late, but one very notable item that you missed from the Farewell to Arms update was the Gunderfury, which is a reference to the Thunderfury from World of Warcraft, and the gun uses an XP system like RPGs to level up and become stronger.
