There is an easy way to win the skirmish but you have to fight behind them with swords and shields. Once you attack one of them, a group of 4 or 5 will try to attack you but dont run as it will ruin your team formation. Succeed and your team will use C formation and basically your enemy has to 2v1 or 3v1.
While skirmishing inside enemy flag, use everything you got except horn and prioritizing killing their leaders first. Succeed then use horn to capture the flag as the captain will spawn 10s or 3s if mid or late game.
Lastly, dont rush charge, instead round them up first to minimize the losses. It cant be used in early games but once you got legionnaires, this tactics will guaranteed win 2 or 3 skirmish in a row.

This game is so fun but i say the game gets quite difficult later
It need more upgrades not just to you like a second level to upgrades but also to the base defense
Don't just throw missiles pull them out let the enemy put shield's up then put the missiles down and once they put the shields down throw the missiles
You can guide enemies in to each other
