You don't need to do anything with the native vlan 99, but you do need to configure g0/1 switchmode mode trunk on S2 and S1. This will stop the error.
why don't you upload the pdf files so that we can understand better when your are explaining us
I'm running PT 7.1.1. The VLAN MISMATCH error message did not appear until I changed Gig0/1 on S1 to trunking mode. Thanks!

Me too! It is because you have to switch the PC5 connection from fa 0/17 to fa 0/18 but you CAN'T move it. It is closed for us
