The graphics card shroud, did it come like that or custom wrapped or painted?
The graphic is black, I painted it to make it look better with the cabinet.

I installed the lian li galahad 360 and the side fans are 140mm

I personally would have top intake and the one in the left intake then the gpu would have air as it is next to the glass then the other two exhaust

Don't worry about that, the only difference between an ATX and a MATX is the height because the width is the same. And if your graphics card is big, you can't see anything from the MB
