Yep that's the problem with Web 2.0 design too, I guess a lot of graphic design devolved in the same way... Andy Warhol must be rolling in his grave.
I draw in GIMP and yes, squares still exist, primarily as a definition for the storage size of PNGs.
I always skew (or outright draw lines skewed) to get a hand-drawn look. Rarely, I'll actually draw something with pen and scan it with my printer, but I don't like trying to get a 512x or 256x from a scan that comes out at 4366 x 2599 or whatever.

As a graphic designer, I feel inclined to say that you overanalyze logos.
Honestly except for the Undertale part which was clearly tongue-in-cheek I feel all of these were pretty intentional.

Minecraft's old logo shown what was about: Blocks
Minecraft's newer logo still shows that but now instead of Cobblestone it's Smooth Stone with Colored Concrete subtitles.
Missed out on all of the Final Fantasy Japanese logos. So good.

To me, the logo of _Kingdom Hearts_ invokes both gothic, Feudal to Renaissance era European handwriting, and Chinese calligraphy, which sets up the games’ integrated Eastern and Western themes and ideas.

Something cool about the Sonic logo is that most of them have the circle in the "O" IN "Sonic" slightly slanted to the right, making it look more like Sonic doing a spin dash

My favorite Sonic logo is honestly Sonic Shuffle. It shows that it's both a board game with cards AND that it's from a dreamworld. I never really thought about logos this deeply before, thanks! This will be helpful for my own video game someday and now I'll have to figure out what other logos I like.

Oh and final fantasy logos but that's mostly cuz it integrates a bit of the story into the title always.
Dude, TWEWY is one of the only games that has a logo as good as the game itself. I played it on a DS emulator on my phone 5 years ago, and it still is one my favorite games ever. I love it so much, I even got Solo Remix and Final Remix. I just hope we'll get a sequel one day, but judging from what Final Remix added at the end, we will get one
I think Quake's logo is clever. it's the opening of the helmet where the eyes nose and mouth are, it's a moon crescent with a nail going through it, it's an eclipse with a lense flare, it's both a Q and a U, it changes texture and shape depending on the game, and it's a roman arena.

Yo I really liked the cat theme with the outro, you should do that more often. Idk it just really suited the art style and overall aesthetic. Either way it's a great theme in my opinion.

It wasn't until several years later of being a Sonic fan and watching this video did I realize all of the O's in Sonic are slightly tilted... Now I can never unsee it.
Not sure if you mentioned this, but the P5 logo is also stylized on how the calling card are shown, like it's a magazine cutout.
