Even though they weren't physically shown on screen, it actually was still indicated in the show that the duck pond ducks were erased from time. When the Doctor was first trying to figure out what the crack was in The Time of Angels two-parter. As part of his musings, he mentions the mystery of how it can be a duck pond when there aren't any ducks right at the moment he realizes that the crack is erasing people from time. Since the duck pond is mentioned as part of it, (though I guess it is slightly subtle...) that alone made it pretty clear to me that the duck pond ducks were victims of the crack in time too.
There is a mattress, rolled up in front of the sofa. He clearly landed on the mattress on his back then rolled backwards off it, landing in the position he was in!
I was hoping for more about the Face of Bo. I would also love to see an episode that explains the link to Jack, maybe including what Ashildr and Clara did with the cafe Tardis....

The mystery that was answered that I just didn't buy was Ruby's mother, especially 'pointing to the sign'... It felt slapped together in a rush to end it. They need to bring back the Face of Boe. I miss Jack ("Captain Jack Harkness, note the stripes..."), but FoB should check in once in a while over millions of years. They need to bring back Jenny, too. She still has a whole lot of running to do.
I can get how Jack could transform over billions of years into the Face of Boe, what I don't get is how he then proceeded to die considering his immortality and being a fixed point.

I theorized that Missy programmed, or perhaps reprogrammed GUS. I mentioned it in a comment a few years ago. It would explain the callous killing of the kitchen staff, she would know that he would try to solve an unusual mystery. It's only a theory, but I think it fits.

My head-canon for the “twist at the end” was after defeating a god their domain remains active for a bit. I.e. The state of play allowing 15 to split the tardis with a hammer, the state of music allowing for a musical number and so on and so forth

Good question, because during Torchwood Jack lived through fates much worse than beheading. But the answer is kinda obvious for anyone who watched "A good man goes to war" - it is some headless monks' magical technique. They are beheading in the way that body without a head became a new headless monk and the head without a body stays alive (at least Dorium Maldovar's head stayed alive, not sure about gay soldier from the episode)
The confession dial should be less confusing. The whole premise of the episode is that he wakes up in this place of mystery, walks around scared, finding a lot of skulls in places he would have died (or has previously), observes the stars, figured out that HE is all the dead skulls and that he has been there a while, hits the diamond and dies. He is then… pretty much cloned from the the first him to go in the dial (so from the doctor who just lost someone) and does the exact same thing. Memory isn’t a part of it. If he remembered when he woke up the first time, he would go straight to the diamond and not waste his time. So technically, the doctor after this point is a clone.
Also, this means that he he doesn’t grieve Clara for billions of years, he experiences the minutes after Clara died over and over again because that’s where his clone and memory is created from. He never gets far enough from grief to respond any other way. It’s not a billion years for him. It’s simply right after she died.

The Face Of Boe reveal made me quit watching modern Who. It felt like they were answering a question nobody had asked. It didn't help that I found Captain Jack very irritating.
