I feel as if I've seen into an alternate reality, a reality where graphics tech had evolved beyond what we were capable of in our 1999, but everything else about video games remained just as wild and experimental as they were back then.
That's kind of the point of his character. In this line, and also in general, Horrigan represents the Enclave's hypocrisy, and how authoritarian governments can warp what seems on the surface to be sensible ideas far enough to justify genocide. The stated goal of the Enclave as a group is the extermination of all mutated lifeforms that emerged after the great war, in order to restore the ecosystem and society back to the way it was before the war. The validity of this goal is very debatable (and you can indeed debate it in-game with Dr. Curling at the oil rig), but even if you accept it as being ultimately worthwhile, a brief examination of the Enclave's structure reveals that its true goal is - like with any authoritarian government - the accumulation of power, and their ideology is merely a means to that end. This is apparent in their command structure (strict military-style rule by an unelected "president", whom nobody is allowed to question), and also in the way they answer a question that is fundamental to their ideology: what is a mutant? FEV Curling-13 is designed to kill all mutants, but rather than doing that by identifying mutated DNA, it instead simply kills anyone who hasn't been innoculated against it - including any "genetically pure" humans who aren't members of the Enclave. Conversely, for a group so obsessed with genetic purity, they have no problem employing (and innoculating) Frank Horrigan - someone who's essentially more Super Mutant than human, with mutations vastly more extensive than those of the kidnapped Arroyo residents, whom the Enclave treat like mere animals. Noone at the oil rig other than Dr. Curling cares if the people they kill are really mutants or not. Ultimately, to the Enclave, and by extention to Frank Horrigan, a "mutie" is a term referring to anyone who's not an Enclave member, and has nothing to do with the actual amount of mutations in your DNA.
One could argue that he's a purpose built bio-engineered human, rather than some monstrosity with impaired brain functions created by some artificial virus or someone whose genes have been twisted by the uncaring hand of radiation poisoning. It's like the difference between music and mere semi-melodic noise.
