I think the implication is that whatever she did also somehow pulled herself out of every other timeline.
I think a little more creedence to it as well is that back when Arona gives plana her name, she doesn't also call her "arona". She specifically calls her A.R.O.N.A. As well as Arona's lack of affiliation, unlike Plana.

Based on the Prologue, it sounds like there's at least one timeline where her and Sensei existed simultaneously, only for her to somehow mess things up, and to fix it, she does something that creates a new timeline wherein she doesn't exist, at least not physically, but Sensei does, because she trusts them to make the same decisions in the same situations (Implying that maybe she even outright obstructed them initially, only to realize they were right later?), and that's our timeline, which is why it's the only one where Arona is not A.R.O.N.A. Of course, V1C3 seems to be implying that it was the divergence point for the Phrenapates/Terror timeline, with the Underground Dweller's explosion putting Sensei in a coma just because they didn't have Plana as well, but that doesn't track with the 4th PV, which shows darker outcomes for Aris, the Make-Up Work Club, the Prefect Team, the Arius Squad, and the RABBITs, all of which points to a divergence point well before V1C3. It's definitely confusing, but interesting to think about.
As I was rewatching this, it just crossed my mind how ironic it is that of all people, Kaya, the Chief of Defense, didn't know that train hijackings are a monthly occurrence. Like, was she even doing her job?
It's great to see the Rabbits put into a situation where they have to evaluate what they want against what they stand for. This story is just a nice chunk of character building for them and Miyako in particular. My theory with the Arona and Plana epilogue is that Plana is the actual default AI of the Shittim Chest, A.R.O.N.A. In all the different timelines, she's who the other Senseis interact with. But In our Seinsei's timeline, the GSC prez has somehow merged her psyche with the chest and created Arona. For some reason all the other Prezes have gone missing from the other timelines too. It is always very cozy just listening to you after a long day I don't know how they do it so consistently for two years now but the story just continues to be amazing! The end has me really fired up for the next part! Kaya needs some serious scolding from Sensei but I love how in the end she had to notice herself that just having authority is not enough. When it comes to leading people trust and experience are very important too. I love how Momoka just destroyed her and showed her how powerless powerful people actually can be without help from the right people, even if they are below in hierarchy. This also makes me appreciate Rinny even more, she has so much stuff to shoulder every day and handles it like a, dare I say, superhuman The next part will be very interesting. I sense a showdown between the bunnies and the foxes and of course their mindset when it comes to the SRT (being a mindless weapon/tool who just follows orders vs. being a special unit which fights for their ideals and justice, even if that means going against orders sometimes) on the horizon.
Oh my word YESSSSS, it was absurdly cathartic seeing Kaya begin to realize that simply having power does not grant you unlimited authority, and that threatening people's jobs only goes so far before you can't replace the people who you've fired. I am endlessly amazed by the writers of this game, they do such hard work making sure that the world is consistent and there are interesting motives behind all their characters! I am dying to play the next part with you all, especially since I suspect you're right... and the Rabbits will go up against the Foxes before this is all over... I am just hoping that Miyako will have confidence in her own abilities and realize that they're capable of taking on their upperclassmen, even if that's a scary proposition!
