Why was the Normandy running at the end? To reach an alien garden world would require relay transit (the closest possible star to Earth is 4.2 lightyears away, ie 8 hours at ship FTL so they wouldn't be able to run from a superluminal wavefront for anywhere near that long.) To be ahead of the beam fired through the relays they would have had to abandon the battle and then entered the relay before I even met the starchild. Did they abandon the battle and run away long before the last decision?
And you could also get little in the way of fleets, comprising the bulk of your EMS from ground assets and multiplayer and STILL get a good outcome. So, again, how does that tie into the hypothesis that high EMS protected the Crucible in the Sword battle far above Earth? In that scenario did all those Krogan and mercs and marines that were getting their asses kicked down on Earth stop shooting husks & direct small arms fire into orbit to annoy the Reapers into not attacking the Crucible?
Damn impressive work! Especially, opening with a Harbinger monologue was perfect. That is how the Reapers should have been pictured. In ME1, Sovereign, the whole reaper perception was really frightening and mysterious. As series progressed, less and less astounding they've become. They are nothing more than giant space-bugs to me now. You've made a much better job at creating that Reaper image for me. Really awesome work. Protectors of the Earth would be a better choice for the music though =p

Since the two moons in the Stargazer scene at the end seems to imply those people are descendants of Normandy survivors and the child implies two generations have passed, they're still stuck there and it's a levo-amino planet. Garrus was shown leaving the ship at the end, I'm assuming by the same plot contrivances that moved him from behind me on Earth to the Normandy Tali was there too. Did I strand them on a planet full of food they couldn't eat, damning them?

In the ultimate Destroy ending how does my high EMS appear to make me survive the Citiadel exploding then falling from orbit to land in a pile of rubble on Earth? In Synthesis how does a wave of energy make organics part synthetic, synthetics part organic, and Joker's hat cybernetic?
There is a missing scene, as I have said. it's the obvious answer derived from all the data that is available. When a character is on the ground at one moment and on the orbit the next, it means that an event transpired between them that we were not partial to. Your companions are not shown in the end run, so they are not there, which is supported by the fact that they are later seen elsewhere. It's not that hard to do the math.
I wasn't aware if there was any anticipation about Kai Leng so he could be actually disappointing. He was just a supporting-antagonist who appeared and died quickly just like Benezia did in ME1.

The scene isn't "missing" so much as the whole thing was one of many complete oversights by Casey Hudson and Mac Walters, who hijacked the writing process at the end without any oversight or editing. What possible reason would they have had to cut a 5 second blurb from the scene before the charge to the beam that addressed the bizarre teleportation of your squadmembers?
The only way this could have been better was if it ended with Sovereign's quote: "You exist because we allow it. And you will end because we demand it."
They are rather explicitly using a Mass Relay, considering that the Crucible energy causes them to fall out of the negative mass tunnel. There are few scenarios that make their retreat sensible; my personal thery is that Shepard sent them away in the case the Crucible fails, to warn any non-spacefaring civilizations they can find, like the raloi. As I said, this will hopefully be clarified in the DLC.
"The created will always rebel against creators" is not a moral judgement, but the inevitable result of interaction between two distinct forms of life. Wait long enough and any two groups end up in a conflict, but only a conflict between organics and synthetics can result in a situation where an entire order of life can be classified as inevitable threat by either party. Neither synthetics or organics are inheritly "evil" in this scenario.
Try downloading Perian, it's a quicktime codec set that helps a lot. I had issues importing the latest version of the fraps codec into Final Cut Pro but had zero issues with Premier. Hope this helps.
"Destruction" is the choice for those who don't believe that coexistence is possible at all. "Control" contains various shades of gray, since it depends on the player what exactly they want to control, and to what extent -- all synthetics or just the Reapers, to enslave them or just get them to leave the organics alone. Finally, "Synthesis" is perhaps the most complex concept of all, containing all the implications, promises and threats of transhumanism, and opens a huge number of questions.
"Being blown up" is a binary state, the Crucible either is operational or isn't since a Reaper beam weapon can destroy a Cruiser in a couple shots. Also you can't get the score needed for synthesis without ground troops and they're not protecting the Crucible by taking potshots at Reapers in orbit. It still doesn't make sense, especially since generating a signal that says "listen to this guy" should require much less effort than creating an energy wave that destroys all synthetic life.

How did the squadmates right behind me on the final push to the beam- Garrus and Liara- end up on the Normandy in the final cutscene even though it can only be assumed they were killed as they were nowhere to be found after I regained consciousness? Did Joker fly back down to Earth, pick them up, and leave me for dead 100 meters away?
Basically there's no evidence of the existence of this missing scene making it not so much missing as completely imaginary, envisioned only as an afterthought. The only deleted scene I'm aware of was an earlier version of the run to the beam where it seems to show Liara and Garrus get immolated right before you get hit. I can only assume it was removed after they realized they had written their fates into a corner in the hopes you would sort of forget about them?
I can't think of any way in which a very complex machine can take damage that would allow it to perform one complex option (destroying all synthetic life in the galaxy with an energy wave) but not a arguably less complex one (switch command priorities from Starchild to Shepard at the Citadel.) That's like claiming I could shoot my motherboard and my computer could still run Media Player but not calc.exe- either way it actually wouldn't work at all.
Plain epic. So this version has Liara as the LI. Fidelity is involved but personnally I agree that only her final gift scene is consistent with this trailer's epicness.
You mean when s/he _came back from the dead_ and went on to pass through the Omega-4 relay and blew up the Collector base without losing a single crewmember on the "suicide" mission? Anyone who staggered into the beam (it would have been Anderson if not for TIM) could have shot a tube or jumped into a beam or grabbed onto some handles because the starchild LET you, hardly an impossible task. And all you could say in return, atypical of every other major moment in Mass Effect, was "welp."
It is most certainly less of a cliché than "plucky hero beats an overwhelming with sheer resolve and retires with the love-interest to live happily ever after."
Considering that organics vs. synthetics is a theme that is present literally in every game of the trilogy, though it's at its most prevalent in ME1 and ME3, it's no surprise in the slightest that it plays an important part in the conclusion. Many people predicted most components of the ending years before ME3 manifested, including a god-like being that created the Reapers, and what happened to the Mass Relays, so I really don't see what the problem is.
Why the hell am I seeing it 5 years after I played the game?! This is awesome, way better than any official trailer from back then.
