Shiki and Yashamaru's endings are my favorite so far because Shizuka plays a role in their respective stories that isn't just "and everything went back to normal (for now)."
Shiki and Shizuka are both prisoners to an outside influence, waiting for someone to free them. They support each other mutually: as Shiki helped Shizuka pass on, her passing almost breaks the curse placed on Shiki.
For Yashamaru, Shizuka serves as a warning to him, showing what he'd become if he let his hatred for the Bakufu consume him. Shizuka's last words and the vision of Shiki's father welcoming her is a call to let go of this hatred and embrace his love for the country and his father.
