When the fight starts, he says, "I'll defeat you, and RESTORE MYSELF TO THE TIMELINE." Then, in the end, he screams, "I WANT TO EXIST!" Which seems to be a strong indication that Mephiles is referring to being erased when Elise blew out the flame of Solaris, but likely as a result of the White Space literally existing outside of time, an aspect of him still exists, trying to claw his way back in.
