That's true there but it didn't stop them from making the cartoons so that couldn't have been a factor. This isn't a problem now since Sony gave him back to him and they're using the other characters like Venom. Soon with the Fox acquistion, the X-Men and the Fantastic Four will be back under them.

Even before the whole Sony deal, Disney is free to use Spider-Man, X-Men, Fantastic Four, Deadpool etc for tv, games, pretty much anything besides live action films. Sony and Fox only have the film rights to these characters. The reason though Disney doesn't really use them in tv and games is for one, the obvious, they rather use characters they have free reign with because of the movies. But also because using Wolverine in an animated show could be seen as free advertising for the Fox movies. So even though they can use Wolverine, they just choose not to. Spider-Man was probably used for the crossover just for the sole reason of how big and popular the character is and knew it would be a big draw for the crossover so they didn't care about Sony's Amazing Spider-Man movies at the time.

Actually the proud family does have supernatural stuff in the show. Penny got superpowers in the same episode as a ghost crashes her dad's Halloween party, Al Roker is shown as a reality warping genie in 2 episodes, and a boy dressed like the matrix brings Penny into the internet. There are also angels in the Christmas/Kwanzaa episode. So I would say the crossover with Lilo and Stich did happen but Penny taking the experiment with her was retconed.
I loved the Jimmy & Timmy Power Hour!!! Also, I actually did love the Cartoon Allstars as a kid, I think it may be the first crossover I watched. I look back now though and it was quite deep lol.

What if they investigated why 2D was acting weird? And that's why they called Mystery Inc? They wanted to figure out why he was possessed or what was pulling his reins. I remember those fricking trailers. They where so weird to my child brain that the one I did see terrified me, which is probably why I never watched the movie. I had seen the Beauty and the Beast one and just seeing this tiny blue alien dude attacking Belle and Beast scared the living crab out of me. Also my mom never believed me when I told her about it, which is weird cause she was sitting next to me when I saw it.

Eventually Ben 10 Omniverse would even have a crossover with The Secret Saturdays, with it confirming that both the shows are set in the same universe.
