My running theory is it's a combination of human AND alien origin. Humans found something from space and were experimenting with it and ended up accidentally creating the Raptures. Then, later, using a similar technology to create Nikkes to combat the Raptures.
I think this is most likely. There's a reason Nikkes can use Rapture parts. Combined with "humanity doesn't actually know how NIMPH works" and I think this is the most likely scenario.

I have a slightly adjusted version of this theory that explains and connects everything. Raptures and Nikke were developed alongside each other as tools for space exploration and exploitation, with Raptures being self-replicating semi-autonomous Von Neumann drones for all of the menial labor (exploration, resource extraction, terraforming, dealing with hostile fauna and war with aliens, if any discovered) and Nikke being a fully sentient transhuman commander and overseer who can indefinitely survive in space or on most celestial bodies that are not gas giants or waaay too hot/corrosive even for Nikkes. Then there's the Ark, which is a closed self-sufficient ecosystem governed by AI that can sustain basic human population probably for centuries, if not longer. That's a proper generation ship for distance space colonization or at the very list a comfy habitat for a hostile planet. Obviously, thing of that scale couldn't have been built by severely crippled humanity quickly after the invasion, it must have been there either already finished or nearing completion when invasion happened. Being a prototype, it was probably supposed to remain on Earth and be used as a testing bed for actual colony ships, but it would not surprise me if Ark has a set of thrusters somewhere & ability to unearth itself and launch into space. As for why Raptures imitate animals and default to animal behavior when disconnected from the Queen for whatever reason - IMO it's not because they have animal brains, but due to them being coded that way to perform animal functions on terraformed planets and keep ecosystems going until actual animals grow up in tubes and reproduce enough to do it themselves.

And in every Nier game the enemies you fight and kill mercilessly are actually the same as you. And the Nier collab even explored this. Stellar blade took a page out of Nier and did the same thing .
I go with the idea that Raptures came from somewhere else and aren't related to humans from the start. In regards to the idea of humans adapting Rapture technology to develop Nikke from humans happening too fast, you can look at technological developments during wartime, especially by nations who have massive resources. The use of the first tanks in combat, rockets for military use to space travel, the atomic bomb. All of these technologies happened fairly quickly although built upon pre-existing theories, concepts and designs. We currently can develop prosthesis that interface with a human's nervous system in order to be operated, so we just push that technology a little further for the world that Nikke is in and we can assume they can make cyborgs, but only once we've gained access to the NIMPH is it a completely viable thing to do, giving us a success rate higher than 0 for the operation. So if we had NIMPH technology beforehand, we would have had Nikke before Raptures appeared, or been able to produce Nikke immediately in response to the rapture invasion, so we can conclude that Raptures brought Nimph with them and mankind didn't develop either technology (Raptures or NIMPH). Of course the writers could say anything, but the plot hole would be pretty damn large. My personal idea: Raptures come from space. Humanity did have that space elevator (and likely space research lab), we find Rapture tech floating out there, can't figure it out, it turns on of it's own accord and starts pumping out raptures, the end comes fairly quickly after that starts. Later on we deconstruct those minion raptures produced and get NIMPH from them enabling us to create Nikke. Aside: the original research material, whether it be an entity or device, is able to create perpetual energy (or pull from another dimension, legitimizing Gatekeeper). I think that the Raptures are the "male" Nikke, the world governments created machine soldier to fight their wars, but at some point they cannot control the Raptures anymore, so they create the first Rapture Queen (Nikke 0 maybe) to control them, but instead the Queen start attacking human leading to creating the Fairy-tale model Nikke
Ok so I was thinking, maybe the reason why people don’t know about nimph is cause is probable the leader of the project didnt divulge its structure only how to produce it and use it because it likely it was a concorrent project going on at the same time as the rapture project, a likely sister project to control the created raptures but its likely they noticed it might have not worked and just repurpose it for use on nikke later on and naturally couldn’t divulge stuff about it without essentially taking the whole blame for the almost death of humanity. My honest opinion of this is The Rapture is something similar to the Dark Heart from JLU. Where it the thing goes from planet to planet and assimilate everything.
I've always thought that Nikke mirrored Nier/ NierAutomata in certain aspects in the lore. That is to say, I personally think its the aliens that made the raptures to go to war with the humans. The Raptures have similarities to how Machine Lifeforms imitated various organic life, even the whole hivemind and heirarchal nature is also present. The Nikkes themselves are also similar to the Yorha androids (not going to explain that part for spoilers of Ending C and D of Automata).
Yup, I've also noticed that about the two games. The only thing that stopped me from bringing up Nier, is because I wanted to focus solely on the info provided to us in-game. But yeah, the chances of raptures being made by aliens is high if we use Nier as a reference.

Of course we'll just ignore the flying donut known as Gatekeeper. I'm not sure if that thing even even exists... let alone made by humans. In fact I have a massive conspiracy theory of an alternate timeline where all of Goddess is dead, with Operation Ark Guardian as their last stand. It also may have some knock on effects, such as the nonexistence of all Heretics post-Anachiro and Inherit, leading to a present where Gatekeeper is the priority threat. Therefore, the Ark and Commander rely on Abnormal "Nikkes" to counter Gatekeeper, with Abnormal being a surrogate for Pilgrim. My only problem is the alternate timeline completely invalidates any story past chapter 2... however with the clarification from Wordless that the Chatterbox hunting mission was Wardress' first mission on the surface, I suspect even Wardress doesn't exist in this alternate timeline either. And forgive me for the appeal to ignorance, but Wardress has NEVER shown up in a collab event, even though Gatekeeper would have been a priority target for them.
THIS GUYS MY GOAT!! I think the idea of raptures mimicking animals is really cool, but I also think that the raptures obviously treat tyrant classes with a lot of power like a leader or alpha. In the bond story of Nihilister episode 4, we saw liberalio’s forces attack Nihilister and to me it seemed weird for her to attack Nihilister if she saved her in chapter 20. This could also explain why chatterbox and indivilia (two other tyrant class raptures) ate Nihilister. Getting defeated by Red Hood is another thing, but eating a comrade is another. Idk I find it weird how there is a leadership role that some of these tyrants play in the world of raptures. Completely different topic than what you explained but :P
maybe im remembering wrong...but i remember there being a Lost Relic collection that was someone harping on about Climate Change and such...and at the end of the collection, the writer says something along the lines of "maybe this invasion is payback for what we've done to this planet" I know, it seems like this would be nothing but mere world building...but lets also add the fact of another thing mentioned in the Lost Rellics and during RedAsh: The Space Elevator. The Lost Relics, while being played off as message board conspiracies or whatever, mentions that someone saw "The Aliens" come down from the Space Elevator...rather than just wherever they can; and in RedAsh, Goddess Squad launches an attack on the elevator because its where the Raptures are comming out...but then Anachiro says hi and the plan fails. For a bunch of aliens that can fly, swim, etc...why would they need a human elevator? I think: Someone made the Raptures...someone who was fed up with Humanity "destroying the world"...and so, aboard the Space Station at the top of the Elevator, they created the first "Core"..perhaps, it is comprised of an alien material or somethng from space...but what we do know is rapture cores are made with IRON...as, i think Anis or Dolla mentions that the broken cores are just "scrap iron" during thier team up chapter. Factor in, outside of Snow White and Yuni, that CORE DUST...made from Rapture Cores...are used to UPGRADE Nikkes. Add in that Corruption affects NIMPH, which is mostly a control system to keep Nikkes in check by CenGov outside of its other uses....and the fact CenGov has a kill order on Vapaus AND at the VERY BEGINNING OF THE GAME...a harsh punishment of Mind Wipe in regards to knowing the existence of ChatterBox. The Raptures are man made. The Culprit is either a Heretic now, Dead or within CenGov and we've yet to see them. And i bet you this 2nd Anniversary that apparently deals with Space...is gona blow our damn minds.

Anti-nuke could be a creative usage of some human technology, like fusion/fission reaction containment (as humans evidently do have compact and very effective fusion tech in Nikke), assuming Raptures are built as multipurpose work-construction-exploration drones they should have a library of all human knowledge to build anything.
I genuinely believe that Enikk is actually the endgame villain of the entire series. Everyone forgets that she intentionally set off Marian, infected, onto the surface and it just so happens that Modernia is to be the new Queen? I believe the Raptures were designed as a means for forced evolution of the species, humanity; I believe Raptures are just primal in nature, they're not exactly inherently evil until arguably they combine with Nikke and become Heretics. I think Enikk's current objective was for the destruction of the current queen because it was a mutation outside her parameters for that mission. Meaning it, Enikk, doesn't have control over it and this slip up is what backed Humanity into the extent it's at now. With the destruction of the current queen, Modernia taking place, there's probably a fail safe program in her to assume direct control. If anything the creation of Raptures was probably like how modern experiments happen in the real world. Do it on animals, hence the animal shapes, before implementing it on humans once perfected. However, they couldn't control the machines that gained sentience, and were forced to perfect the program in the two years (With the years of studying prior). The Big Three producers Elysian, Missilis, and Tetra were probably last names for the families that spearheaded the initial program. There are a lot of points in the Nikke story, unanswered questions, that have bothered me still. Like Ingrid knowing of Red Hood, with Rapi, but also knowing she wanted to destroy the Ark. What if Red Hood, similar to how Marian, was purposely infected/corrupted to become the initial queen? However, Lilith was taken before that and assimilated by the Raptures that acted more like a virus than artificial intelligence at the time? I think the reason the Raptures became more coordinated only happened once Cinderella was taken, later Lilith, having infiltrated the mind of a human where they were previously limited to animals. "Destroy the Ark," why would Red Hood have that in her corruption when her change was before the Ark's completion and later being sealed up in Overzone? Also, why was Red Hood of all people able to resist the "corruption" as long as she could? She was an anomaly even in Red Ash, there were other instances of corruption. Unless it's more like a radio beacon, signal, with corruption rather than say Programming? I genuinely believe RH's infection was deliberate, imposed on her, for one reason or another. Also Rapi, by all means, is the Main character in regard to the Nikke; Modernia/Marian is a close second.

Ah about the two year thing...military development usually involves various projects in parallel , in fact this kinda supports the extraterrerestial origin of rapture tech. They found it at some point before the invasion , start studying it, from it some developmental research are branched. One would be raptures as is, another would be Nikkes, with nikkes being the controversial project due to etichal concerns, so it is developed but not implemented. Rapture project completes, shit hits the fan... desperate higher ups at the sight of the first three months of conflict reactivate all projects including the nikke one, which is rebranded and palatable now due to the circumstances. I do not discard though that at some point both projects were connected to perform a similar idea of fighter pilot with wingman drones, but instead nikke encased in rapture substance for combat(like heretics) with numerous minion raptures as drones(again, like heretics). You could even think even if the raptures rebelled if the first nikke-like was created and went nuts or rebelled, thus the need the raptures have for a queen and why overall heretics are up in the command structure of raptures. The original Raptures were not even close to resembling animals. They also devoured everything they saw. Many of the animal species that have become extinct, have become extinct in this way. Despite the fact that humans create Nikke in the same way the Raptures do, humans... have no idea what they're doing. Perhaps in the same conversation with the Nihilister it was said - NIMPH is inserted into the brain, then a perfect body is created, but how - no one knows. It's a point in the direction of Nikke being a product of reverse engineering, when the humans realised their weapons were ineffective against the Raptures, and tried to defeat them with ’them‘.
you might be onto something. raptilion himself notes how making his friendly Mother Whale become Vegan lead to it changing its form. it could very well be that the raptures became what they ate, the only problem though is that many of the animals they eat would be extinct by this point and yet its noted that many animals can live on the surface peacefully and ignored by Raptures (leona's event), so if they are what they eat but they are not eating animals then how are the reproducing and staying in these forms. more proof for this theory is the last kingdom event, the last time we saw Chatterbox in the campaign he had ate a chunk out of Nihilister and during the event slowly became like Nihilister

Ok so I was thinking, maybe the reason why people don’t know about nimph is cause is probable the leader of the project didnt divulge its structure only how to produce it and use it because it likely it was a concorrent project going on at the same time as the rapture project, a likely sister project to control the created raptures but its likely they noticed it might have not worked and just repurpose it for use on nikke later on and naturally couldn’t divulge stuff about it without essentially taking the whole blame for the almost death of humanity. Also I am Preaty sure talkative is in reality a male nikke that got turned into a heretic. So for me it’s likely 2 hypothesis. 1 the rapture are likely deriving its creation from an alien being that the humans found in space aka the original rapture queen and its likely considering the stage of production of raptures that came down from the elevator it’s likely they at first either had made a friendly connection with the queen only for it to turn to shit as humans did humans stuff and likely made her mad or the queen wasn’t intelligent at first but learned from humans, and it’s likely it learned how to feel and the humans Preaty much fucked up somewhere. 2 the rapture and the later the queen were likely result of a general program that than branched into military development, the militarily having found a way to construct semi sentient living metal by Preaty much fusing organic material to it, likely made them think they could easy use it for war the first stage was likely the non heretic rapture we see, but its most likely the only reason heretics appeared only way later is because of the probable first human test subject the original rapture queen, it likely that they realized controlling this animal like metallic being was too much of a problem without a unit to controll them so they tried to test on humans in the end making the rapture queen but it’s likely the first rapture queen either suffered severe mental damage in the process of creation and grew resentful of humans and than reached a breaking point that made her turn the rapture against humanity. Either way it’s likely nikkes were a concorrent project to the creation of the rapture queen or derived from it, also explains the compatible nature of rapture parts and nikke and vice versa. But yeh this is are correctly the theories I am thinking of what do u think?

I've always thought that Nikke mirrored Nier/ NierAutomata in certain aspects in the lore. That is to say, I personally think its the aliens that made the raptures to go to war with the humans.
The Raptures have similarities to how Machine Lifeforms imitated various organic life, even the whole hivemind and heirarchal nature is also present. The Nikkes themselves are also similar to the Yorha androids (not going to explain that part for spoilers of Ending C and D of Automata).
Yup, I've also noticed that about the two games. The only thing that stopped me from bringing up Nier, is because I wanted to focus solely on the info provided to us in-game. But yeah, the chances of raptures being made by aliens is high if we use Nier as a reference.
At this point it is all but confirmed. If the Rapture Queen were an alien construct or something naturally occuring, she wouldn't have such an easily discernible serial number, would she?
Of course we'll just ignore the flying donut known as Gatekeeper. I'm not sure if that thing even even exists... let alone made by humans.
In fact I have a massive conspiracy theory of an alternate timeline where all of Goddess is dead, with Operation Ark Guardian as their last stand. It also may have some knock on effects, such as the nonexistence of all Heretics post-Anachiro and Inherit, leading to a present where Gatekeeper is the priority threat. Therefore, the Ark and Commander rely on Abnormal "Nikkes" to counter Gatekeeper, with Abnormal being a surrogate for Pilgrim.
My only problem is the alternate timeline completely invalidates any story past chapter 2... however with the clarification from Wordless that the Chatterbox hunting mission was Wardress' first mission on the surface, I suspect even Wardress doesn't exist in this alternate timeline either. And forgive me for the appeal to ignorance, but Wardress has NEVER shown up in a collab event, even though Gatekeeper would have been a priority target for them.
THIS GUYS MY GOAT!! I think the idea of raptures mimicking animals is really cool, but I also think that the raptures obviously treat tyrant classes with a lot of power like a leader or alpha. In the bond story of Nihilister episode 4, we saw liberalio’s forces attack Nihilister and to me it seemed weird for her to attack Nihilister if she saved her in chapter 20. This could also explain why chatterbox and indivilia (two other tyrant class raptures) ate Nihilister. Getting defeated by Red Hood is another thing, but eating a comrade is another. Idk I find it weird how there is a leadership role that some of these tyrants play in the world of raptures. Completely different topic than what you explained but :P

maybe im remembering wrong...but i remember there being a Lost Relic collection that was someone harping on about Climate Change and such...and at the end of the collection, the writer says something along the lines of "maybe this invasion is payback for what we've done to this planet"
I know, it seems like this would be nothing but mere world building...but lets also add the fact of another thing mentioned in the Lost Rellics and during RedAsh:
The Space Elevator.
The Lost Relics, while being played off as message board conspiracies or whatever, mentions that someone saw "The Aliens" come down from the Space Elevator...rather than just wherever they can; and in RedAsh, Goddess Squad launches an attack on the elevator because its where the Raptures are comming out...but then Anachiro says hi and the plan fails.
For a bunch of aliens that can fly, swim, etc...why would they need a human elevator?
I think: Someone made the Raptures...someone who was fed up with Humanity "destroying the world"...and so, aboard the Space Station at the top of the Elevator, they created the first "Core"..perhaps, it is comprised of an alien material or somethng from space...but what we do know is rapture cores are made with IRON...as, i think Anis or Dolla mentions that the broken cores are just "scrap iron" during thier team up chapter.
Factor in, outside of Snow White and Yuni, that CORE DUST...made from Rapture Cores...are used to UPGRADE Nikkes.
Add in that Corruption affects NIMPH, which is mostly a control system to keep Nikkes in check by CenGov outside of its other uses....and the fact CenGov has a kill order on Vapaus AND at the VERY BEGINNING OF THE GAME...a harsh punishment of Mind Wipe in regards to knowing the existence of ChatterBox.
The Raptures are man made.
The Culprit is either a Heretic now, Dead or within CenGov and we've yet to see them.

Chatterbox may be a living explanation of why men are never converted into Nikkes. As for what exactly it is about men that makes them poor candidates for Nikke bodies, I’m not sure, but it could be our autistic need to make shit bigger and more epic and conquer and cum all over everything in the multiverse. considering the Raptures work in a sort of Hive structure with a Queen ruling them, maybe humanity created the Raptures first to imitate animals, succeeded then proceeded to do Human testing accidentally creating the first Rapture queen whose instability lead to the Rapture invasion, maybe thats why the Raptures took Liliths head in overzone, her being the strongest stable model made her the best replacement and why Humanity was able to mobilize Nikke's so quickly, because they had already built them.

Honestly I think the biggest thing pointing against it being human made is the anti-nuke rapture. That showed up when humanity tried to use a nuke on the raptures.
Further there was the stuff about the rapture queen being in space.

Anti-nuke could be a creative usage of some human technology, like fusion/fission reaction containment (as humans evidently do have compact and very effective fusion tech in Nikke), assuming Raptures are built as multipurpose work-construction-exploration drones they should have a library of all human knowledge to build anything.

I genuinely believe that Enikk is actually the endgame villain of the entire series. Everyone forgets that she intentionally set off Marian, infected, onto the surface and it just so happens that Modernia is to be the new Queen? I believe the Raptures were designed as a means for forced evolution of the species, humanity; I believe Raptures are just primal in nature, they're not exactly inherently evil until arguably they combine with Nikke and become Heretics. I think Enikk's current objective was for the destruction of the current queen because it was a mutation outside her parameters for that mission. Meaning it, Enikk, doesn't have control over it and this slip up is what backed Humanity into the extent it's at now. With the destruction of the current queen, Modernia taking place, there's probably a fail safe program in her to assume direct control.
If anything the creation of Raptures was probably like how modern experiments happen in the real world. Do it on animals, hence the animal shapes, before implementing it on humans once perfected. However, they couldn't control the machines that gained sentience, and were forced to perfect the program in the two years (With the years of studying prior). The Big Three producers Elysian, Missilis, and Tetra were probably last names for the families that spearheaded the initial program. There are a lot of points in the Nikke story, unanswered questions, that have bothered me still. Like Ingrid knowing of Red Hood, with Rapi, but also knowing she wanted to destroy the Ark. What if Red Hood, similar to how Marian, was purposely infected/corrupted to become the initial queen? However, Lilith was taken before that and assimilated by the Raptures that acted more like a virus than artificial intelligence at the time? I think the reason the Raptures became more coordinated only happened once Cinderella was taken, later Lilith, having infiltrated the mind of a human where they were previously limited to animals. "Destroy the Ark," why would Red Hood have that in her corruption when her change was before the Ark's completion and later being sealed up in Overzone? Also, why was Red Hood of all people able to resist the "corruption" as long as she could? She was an anomaly even in Red Ash, there were other instances of corruption. Unless it's more like a radio beacon, signal, with corruption rather than say Programming? I genuinely believe RH's infection was deliberate, imposed on her, for one reason or another. Also Rapi, by all means, is the Main character in regard to the Nikke; Modernia/Marian is a close second.
I consider chatterbox more like a gorilla or any other higher primate, i mean look at its shape, and it would make sense he is capable of speach, both independent and high complex thinking process, if this theory is plausible then chatterbox its the most complex (non heretic) pure rapture on earth due to its close relativity with hominids type species, and why we encounter only him which begs the question what if chatterbox is not the only one of its caliber? What if somewhere in the world theres another just like him that just either remain inactive or hasnt been deemed necesary to deploy.

Ah about the two year thing...military development usually involves various projects in parallel , in fact this kinda supports the extraterrerestial origin of rapture tech. They found it at some point before the invasion , start studying it, from it some developmental research are branched. One would be raptures as is, another would be Nikkes, with nikkes being the controversial project due to etichal concerns, so it is developed but not implemented. Rapture project completes, shit hits the fan... desperate higher ups at the sight of the first three months of conflict reactivate all projects including the nikke one, which is rebranded and palatable now due to the circumstances.
I do not discard though that at some point both projects were connected to perform a similar idea of fighter pilot with wingman drones, but instead nikke encased in rapture substance for combat(like heretics) with numerous minion raptures as drones(again, like heretics).
You could even think even if the raptures rebelled if the first nikke-like was created and went nuts or rebelled, thus the need the raptures have for a queen and why overall heretics are up in the command structure of raptures.
Chatterbox might probably be a guy brain put on a rapture body because at some point the raptures wanted and emissary even if its a jerk or he is more than it seems.
The original Raptures were not even close to resembling animals. They also devoured everything they saw. Many of the animal species that have become extinct, have become extinct in this way.
Maybe they became that way because they ‘evolved’ by eating enough animals.
Maybe the current queen makes them that way as a tribute.

Despite the fact that humans create Nikke in the same way the Raptures do, humans... have no idea what they're doing. Perhaps in the same conversation with the Nihilister it was said - NIMPH is inserted into the brain, then a perfect body is created, but how - no one knows. It's a point in the direction of Nikke being a product of reverse engineering, when the humans realised their weapons were ineffective against the Raptures, and tried to defeat them with ’them‘.

it could very well be that the raptures became what they ate, the only problem though is that many of the animals they eat would be extinct by this point and yet its noted that many animals can live on the surface peacefully and ignored by Raptures (leona's event), so if they are what they eat but they are not eating animals then how are the reproducing and staying in these forms.
more proof for this theory is the last kingdom event, the last time we saw Chatterbox in the campaign he had ate a chunk out of Nihilister and during the event slowly became like Nihilister
